Broken Links? Base URL issues

Hi all, Is there any way to use the base url code, without search engine spiders thinking that the flvs above it are broken links? E.g. where you click on a text links to play the video in a single player

My site is showing 20 to 30 broken links which are not actually broken

Never mind - Both Google and BIng are listing too may 404s on using the baseurl so Ive changed them all to long form. Shame but SEO is too important
