yes it is flash security problem. As gmccomb said it is not good to force user to navigate for special settings, it must be as easy as possible.
One way to solve this is for me to compile flowplayer with flashdevelop with network option set to false so flash runtime will allow my swf to load movies from local source.
Currently I am trying to make my own simple player which will fit better for my project, flowplayer v2 i will be using before it will be done.
The problem is that i have more than 160 files ( more than 30h video ) so i have to do more intuitive navigation than one huge playlist. I would have to do that anyway so also i will learn a bit :)
